Serge Gnabry with a solo effort gave the Bavarians the lead in a minute after the Cameroonian international hit the woodwork.
On the 33rd minute, Serge Gnabry was on the scoresheet again to extend Bayern’s lead.
Lyon kept asking the backline of Hansi Flick’s team questions in the second half but weren’t clinical enough with Ekambi missing another chance.
The topscorer of this season’s competition, Robert Lewandoski came into the party two minutes to stoppage time.
The German giants will be looking forward to win the competition for sixth time and extend their unbeaten streak to 29 games as they meet French Champions PSG on Sunday.
